I also picked up the last copy of the Volume 1 collection when I was at the shop, and there were even a few issues of Bad Guy Earth #1 still around there so if you look you might still find some out there. Or buy it online somewhere.

EDIT: So I'm reading the commentaries that Ethan added in the Volume 1 collection, and one mentions a forum he read that was debating over who would win in a fight between Samurai Jack and Axe Cop. That was a discussion on Board 8 of GameFAQs. I posted in it multiple times, in favor of Axe Cop of course. I don't recall who won in the end.

Posts: 14,791 Group: Smartass Teenager Member #48 Joined: November 26, 2005 Gender: MAN Country: #0# True Name: Crash	The trade collection organizes it perfectly for a first time reader: The main story is broken up into each major storyline, and in between is every AAC that occured roughly from the time the previous story started until the next one did (with the exception of the first storyline since only a small handful of AAC came out by the time that story was finished) You folk who waited too long to pick up Bad Guy Earth are lucky, Dark Horse just launched their Digital Comics line. Now you can read Bad Guy Earth #1 online for $1.99. I imagine #2 will show up sometime next month, or maybe as soon as #3 comes out (May 4th). You can also read the trade collection, but that would be silly since you can read all of that sans Ask Axe Cop commentaries online for free.

Those typically have a bigger print run than actual comics, plus those usually can be bought straight from Amazon and stuff like that, so you've got a decent chance of getting your hands on one.
